FFXI and Windower both run as administrator, for the Steam overlay to be able to hook into the game you also have to run Steam as administrator. If none of the other suggestions work you could set up the profile as a gamepad desktop config in steam and just run windower and such normally. Make sure everything is set to Run as Administrator.Steam gives you a registration code that works with the official download from the FFXI web page.
