Sigpatches are backwards compatible with atmosphere but if you update atmosphere you will have to update patches as well. FW is backwards compatible as well. Fusee-primary will load patches by default, so it might be easier for you. Also, to add on to what @lbcap stated, the Atmosphere payload that Hekate loads greatly affects things like sigpatches and even homebrew (like Tinfoil). Tinfoil only works with fusee-primary (and the "Atmosphere" sigpatches, too). What you need to do is make sure that Hekate is loading THAT payload and not fusee-secondary.you must read before tap, but well, first be sure you are on Atmosphère 1.6.1 prerelease, update Hekate to 6.0.7 and backup and delete sd:/atmosphere/contents folder, because some sysmodules and themes are no compatible with FW17 REINSTALL SIGPATCHES and then start your console and now you can backup your savegames.

Atmosphere 1.6.0 is on pre-release. Though the Switch will boot, please note that not all modules have been updated. Also, Hakate hasn’t been updated yet, and the latest sigpatches only support 16.1.0. I recommend waiting until everything is officially released.

GBATemp provides KIP patches, but not Joonie86, where FS patches are the same. But Tinfoil provide KIP patches without FS patches...
